Couple of places to start.
1: From League Setup bottom right hand corner of screen is Other Functions. Go in there and the bottom two functions will first not allow any AI to make any changes to rosters the other will allow AI to make changes only on computer run teams.
2: From the team Home page click Options & Ballpark on the left hand side of the screen you should find a check box that when checked will prevent the AI from making shcnges to the team. You MUST be playing in commissioner mode for this option to be there and you will need to do this for each and every team in your organization I believe.
Now having said all of this I believe there is an issue for some that this is not working. I cannot speak to this as I have not gone in and day to day managed yet to verify if these steps will prevent the AI from making roster/depth chart/lineup changes.
