Only one other thing comes to mind: Have you adjusted the PCMs? The PCMs do have an affect on pitcher ratings, and lowering them could have the effect you described. If I recall correctly, the PCMs are located on the same page as the MLEs, and just beneath them.
I'm just blowing smoke here. I really don't know what's wrong in your situation, but it's worth checking out.
