Yes, I am still experiencing this problem. I play solo leagues, on PC.
To help things along my system specs are as follows:
SYSTEM SPECS
Dell XPS Gen laptop
Processor: Intel processor 2.00 GHz
Hardrive: 100 gig
Video Card:NVIDIA GeForce Go 7800 GTX
RAM: 2 gig
OS: Windows XP
Anyway, this problem seems to occur even with newly created games. As a test I created a new game file with a 16 team fictional league within the new game. I selected to keep all messages (news, transactions, injury logs) after simming 12-13 seasons as a test run I encountered the same problem. So I do not think this has anything to do with deleted leagues.
It appears that within the news module/all messages section, messages overlap. Overlap also occurs in unread messages and SION news sections of the news modules. Overlap does not occur within the general messages and contracts sections of the news module. As you may know transaction news is not generated within the news module.
In viewing this problem it seems that the older messages overlap with the newer ones as these modules are designed to only keep messages from the past 3-4 seasons. As another test within the edit news option, I deleted the newer message and the older message still appeared but I could not directly access the message within the game, outside of actually going to the message folder directory within explorer.
So there you have it. Let me know if you need anything else. I hope that this problem can be addressed before the next patch!
