OOTP does, it's just hidden...
I'm sure there are ways of getting it out of the database that don't involve deciphering it, but for every league the game does store batting stats by position and there is a stat for pinch runner.
In a test ML season,
PR managed to get 3 AB with 2 doubles and a strikeout. It's a shame it's so hard to find the games in which these happened.
