I'd love to just let the game do its thing...but this problem seems both harmful to game play (as I play it) and it must be a bug.
Minor league stats can be used in fictional leagues, but you need to do a lot of work on tuning league totals. Once you do, it's a lot of fun--to me at least. Garlon and many historical simmers seem to have only passing interest in minors at best, though.

Unfortunately, you really can't just let the game do its thing in the environment you want to play in, and it's not a coding bug, but a series of design choices that causes the issue.
