Depends what you mean by "merging". If you mean like the American League and the National League becoming Major League Baseball and all the records and history carrying forward, the answer is no.
If you mean by moving the teams from the one league into the other league, or creating a third league and moving them all there, then yes you can do either of those from the the league setup screen.
