On Padres Fan's site at the bottom you should see "Jersey Styles (Consolidated) v1.0 by Deft". This should be blank jersey templates without logos for use with OOTP, I believe there are over 200 of them. I think this will do what you are looking for.

These will be blank templates... by selecting the Jersey colors inside the game you can put whatever colors you want on them. Then by loading a jersey logo separately the game will place the jersey logo (whatever you want) on the template you choose.

Like I said, I think this will do what you want... or at least come very close.
