I'm assuming this is tied to the league totals and not the effect of the new minor league DL.
Here is some data and anecdotes to back this up, starting first with the leaguewide stats for the first year in the quickstart:

League Stats:
Code:
MLB(MLB) .264 AVG, 4.21 ERA AL
         .265 AVG, 4.28 ERA NL
IL (AAA) .280 AVG, 5.44 ERA
PCL(AAA) .274 AVG, 5.25 ERA AC
         .279 AVG, 5.43 ERA PC
EL (AA) .268 AVG, 5.07 ERA
SL (AA) .265 AVG, 4.88 ERA
TL (AA) .261 AVG, 4.95 ERA
CAL(A+) .258 AVG, 4.92 ERA
CAR(A+) .260 AVG, 5.04 ERA
FSL(A+) .259 AVG, 4.97 ERA
MID(A) .247 AVG, 4.59 ERA
SAL(A) .250 AVG, 4.66 ERA
NYP(A-) .274 AVG, 5.60 ERA
NWL(A-) .291 AVG, 6.16 ERA
APP(R) .319 AVG, 8.09 ERA
AZL(R) .335 AVG, 8.70 ERA
GCL(R) .348 AVG, 10.13 ERA
PIO(R) .318 AVG, 7.42 ERA
Here are some examples from my rookie league team in the GCL:

CL T.Ogasahara has an overall 39/12/28 (out of 200) with projected MLB stats of .377 OAVG and 8.00 ERA...his real stats are 26.59 ERA, 4.59 WHIP, .532 OAVG in 22.0IP. MR J.Bryant has an overall 39/12/11 (out of 200) with projected MLB stats of .380 OAVG and 8.38 ERA...his real stats are 16.99 ERA, 3.71 WHIP, .446 OAVG in 29.2IP. In general, my rookie level team has an ERA of 14.47.
