Was it the "bap hop" or the content that confused you?
If it is the content:
The ball takes a bad hop and hits him in the chin, he stays with the play and doesn't give up on it, picks the ball up and throw the runner out.
The phrase "stays with it" indicates that he picked up the ball and then throws the runner out.
It might be clearer if it read, "but he stays with it... picks it up... and throws out the runner."
