I've always taken it to be an artifact of how the game got put together over the years. I don't think they do anything different. Just the ragged edge of an increasingly complex game.

If the latter, what really happens when I have these two options disagreeing with each other?

I don't think it is possible to do that. If you click one, the other will be clicked automatically. At least I've never seen it work any other way.

I noticed the other option found on "Strategy & Equivalencies" tab, "Automatically import historical player-creation modifiers", is found on the "Options" tab, and not at all on the "Strategy & Equivalencies" tab when you are looking at a minor league instead of a major league. (The option I mention in the first paragraph is also on both tabs in minor leagues). Why do major and minor league option menus vary so greatly? I know they operate differently, but similar options should be found in similar places for ease of the user, no?

I think the answer to this is that the decision to import those modifiers is intended to apply universally, to your major league and any dependent minor leagues. You can't pick and choose. The same thing happens with the other option discussed in your OP. You either have historically-based league total modifiers for everyone, or no one (though there is now a little twist on the effect of that, with the "control game engine" option).
