Hmm... I thought I had all the ID's in the right order and am pretty sure I tested it out. Did you add the Marylands to your league before the Canaries? I thought the scheduler applied ID's to teams in alphabetical order of team name (City Nickname), in which case the Canaries should have 1 and the Marylands 2, as I've got it in the file. For this reason, I think you need to load the schedule after setting up your league with the correct city names and team nicknames. If you load the schedule and then edit the names, teams won't be applied to the correct ID in the schedule file.

I dont think those would make much difference but thought i just let you know.
I included ties that are listed over at Retrosheet, so that's probably where those extra games come from. BB-Ref doesn't include them in the standings.
