You make a good point, when it comes to pro sports and college, little league and T-ball sports. They are two separate entities. Please notice that there is no college, little league or T-ball simulating in OOTP.
However, pro baseball is different from other pro sports in that the pro baseball teams actually run minor league clubs. These clubs are an extension of the pro franchise. That's why you find the minor system simming also in OOTP a pro baseball sim.
