We had several when we started things out. There are numerous issues concerning players being released. The team also stagnates since it cannot trade like the rest of the human-owned teams. The computer didn't always sign good players to extensions, but did do pretty well in the FA bidding process until the prices got entirely out of hand.
Having a team run on computer-control for a month or so of the season shouldn't hurt much. Left for long periods of time would really hurt the team.

It's especially a problem if you're using historical or current players... human owners obviously know who's really good, and whose ratings are down just because of a bad year, and so on and so on.
Trades between computer teams are a real problem. In a friend's league, one team traded Brad Penny and Freddy Garcia for Todd Hollandsworth. I don't recommend having teams under computer control for very long if you can possibly avoid it. |

Plus CPU teams tend to release players for no apparent reason
