FTP uploaded transactions missing from report

I've noticed a problem with the HTML generated Transaction reports in our online league. It appears that transactions done by owners on their copy of the software and uploaded to the commish do not get displayed in the All Transactions, Major Transactions, or the Team Transactions HTML reports. Transactions made by the commish on his version of the software (not uploaded) are displayed. All transactions appear to take effect properly, it's just the report that appears incorrect.

This seems to affect at least 2 owners in our league. Both owners and the commish are running 6.51a version of the software. I talked to the commish, and he states that to run the sim he does the following steps:
1. Imports all the uploaded files into his instance of the software
2. Makes any other changes requested by owners (via email, forums, smoke signal, or otherwise)
3. Hits the sim button.
4. Posts the update html web pages and lets everyone know about it.

For example:

In my version of the OOTP 6.51a sw, I open up the current league file, and move Player1 from AA to AAA. I then upload the file via FTP to the commish. Player1 will move to AAA, but this is not reflected in any of the HTML Transaction reports.

If I request that the commish move Player2 from AA to AAA via an email, then the commish does this. Player2 moves to AAA, and there is a line in the HTML Transaction reports reflecting this move that looks like:

Team1: P John Doe was promoted from AA <Team2> to AAA <Team3>.
