Historical Problem
I have a fictional league that starts in 1900. I have my major league and then a triple A affiliate. They are both on 1900 settings. The majors plays out perfect, low homeruns, some higher batting averages.
However the minors continue to play with 40 HR seasons and modern outcomes. I never had this problem in OOTP 9 or 8. |

In your league setup, make sure to click on each of the minor leagues. There are separate settings for each league. It sounds like you only set the majors.
