It's the workaround to mimic real life where you need to use an option to send those players down. Forcing you to get waivers on the players out of options, it never worked right without it.

I don't understand the 40 man roster thing at all. Isn't the Major League roster 25? And then in September you can expand it to 40, pulling up any players that you wish?

The primary roster limit is 25 from Opening day through August 31st, then again during the playoffs. From the day after the World Series ends until the day before the next Opening Day the primary roster limit is 40, as it is in September.

It SHOULD, because in real life the only roster moves you can make during the playoffs involve injury replacements, which is to say that as far as I know you can't acquire or release/dfa players. I know that posters who know much more about this than I do are dissatisfied with how the game handles playoff rosters and replacements, so I don't really know.

So does this mean that during the regular season the only players that can be brought up from the minors are the 15 that are part of the 40 man roster, or can you bring up whomever you wish?

They have to be on the 40 man roster. If they aren't on the 40 man roster, its full, and you still want to bring him up you have to take someone off of it (which usually / always results in you waiving them).

I don't know if this help or not, but I just wanted to add on to funkadillo's post. This is why players will sometimes be transferred to the 60 day DL, if eligible, because it clears a spot from your 40 man roster, meaning that you don't have to place someone on waivers.
