Yeah, there's a known bug if you look through Tech Support regarding Earned Runs issues. More than one thread....
Is it possible there was a passed ball though that allowed a runner to go from 3rd to home? |

The most common reason for this to happen (and it is a bug) is this:
Baserunner with 2 outs, hit to OF, baserunner scores, batter (or another baserunner) is thrown out to end the inning on the same play. The run will be added to score, but it will not be recorded as an ER (nor will it show up properly in the summary of that half-inning that's posted in the gamelog). |

no passed balls but pretty sure the scenario SteveP mentioned happened. Will doublecheck. Hope that's addressed in the upcoming patch.
Just out of curiosity, if there was a passed ball, would it have correct to record it as an unearned run? |
