Neutralized stats and ballpark factors

I'll be starting a new league soon that will feature great also-rans from different eras (1922 Browns, 1954 Yankees, 2001 Mariners, for example). I imported the teams using the standard Lahman database, which I assume are simply raw, unadjusted, non-neutralized stats. If I also use park factors, can I assume that will skew the stats? If so, should I set every park in my league to 1.000 in each category to eliminate factors or is there another way I should be doing this?
