How do you have an amateur draft where the draftees are real big league players that debuted that season?

Are you asking about an historical league or about a 2009 league?

Then the answer is that is how the game works by default when you have the league set to have a draft. The historical rookies are automatically in the draft pool. It's only if you turn off the draft that the historical rookies are assigned to the teams they first played for.

So, if you seeing something different, then more info is required to figure out why.
