Free Agents signed to active roster despite limits

In my sim league (converted from 6.5) every in-season free agent signing is added to the active roster, regardless of how many players are on the roster already.

For instance, if my team has 25 players on the active roster (With a limit of 25) and I sign a player in free agency, that player will be added to the active roster and I will have 26/25 on the active roster, thus errors.

Those players are ineligble to be demoted immediately to AAA because they have to clear waivers in order to be removed from the 40-man roster. Thus, my sim league is pretty much unable to run because I cannot advance past any free agent signing.

I believe that this was fixed with the beta patch. Which version are you currently using?

The one before the beta patch. 2.0.1.43 ?

Right. It should work fine with the beta patch. If you aren't interested in using that one, you can wait for the next full patch. Either way, the issue will be addressed.
