End of game logic

Or lack thereof. I've read about the incidents of teams not attempting throws home on game ending runs where the runner comes from 1st or 2nd, and whether they have now be fixed or not I don't know, but for now until proved otherwise I will assume not.

However, this slightly connected one I could not find via search.

Here is the situation:
Bottom of the 9th, we've scored one run already to make it 4-5, but they've got down to the last out. However the bases are loaded.
The man at the plate then clubs a single down the line to score the runner at 3rd unopposed, and the man at 2nd is sent home to score.
However the throw is not coming home but to 3rd because the runner on 1st is running over there for some reason. Why? This would not happen in real life, so why is it allowed to in the game?

Maybe there was a chance to get the out at third before the lead runner reached home. It would have been the third out, and the lead runner's run wouldn't have counted.

Although the play-by-play makes it look like the throw to third wasn't even made before the lead runner reached home, you know that's not the case; that must just be the way the play-by-play lists what's happening. So there must have been a possible play at third before the lead runner crossed home plate.

The problem is that IRL the baserunner would certainly have played it safe and stopped at second base. I mean, he has no reason whatsoever to take the extra base. I'll enter a bug report for this, Sdpm100.
